I'm not familiar with the peayer, but it sounds like it only means "a government characterized by justice." In other words, a prayer for the government to act justly. Most churches (and synagogues) pray for the leaders of whatever nation they're located in, so maybe this is similar to that tradition.

Why was your friend offended? Was it because the phrase sounds like an implicit denial that the current government *is* just? (But the pledge of allegiance also has a line "with liberty and justice for all".) Or because it sounds like a prayer for "nothing but government"?
